I quite enjoy reading and writing email in Acme and I'd like to configure m=
ailfs such that I can read both my work and personal emails at once in Acme=
. I'm using msmtp for sending email and used to have it setup with mbsync a=
nd notmuch to interact with multiple accounts. Is it possible to authentica=
te to multiple email accounts with factotum and have mailfs assemble both m=
ailboxes into one or separate directories to read messages from both accoun=
ts in Acme?=

Yes, using an acme/mail command like 'Mail /imaps/hostname/username'
See man page upasfs(4) for details.
Each Mail command will open a separate mailbox subwindow, not merge
them.
