There is a list of PCI controllers in the ATA driver which Plan 9 will accept, otherwise it will ignore the controller. Since you have an ATA100 controller it's unlikely it is in the list, so yes, you need to put the discs on the legacy controller on the motherboard. Once you have it installed, you can try adding the PCI controller to the driver.
