FWIW, I've had a similar experience, and the culprit ended up being
~/mail/active -- for some reason gnus decided to stick a couple of my nntp
groups there, and then every time I restarted gnus my .newsrc.eld file would
get updated as if I'd never seen any of the articles in the group. Take a
look at your mail active file. I have no idea how this happened, of course...
