I tend to configure Gnus to have an nnnil server in gnus-select-method, and then add my real servers to gnus-secondary-select-methods. This way, all groups will have the server prefix. The difference between gnus-select-method and gnus-secondary-select-methods is exactly that, I think, so it might be the root cause of the duplication you see.
