I'm using:
(setq gnus-startup-file "~/private/gnus/.newsrc")
(setq nnmail-message-id-cache-file "~/private/gnus/.nnmail-cache")
(setq gnus-home-directory "~/private/gnus")
(setq message-directory "~/private/gnus/Mail/")
(setq message-auto-save-directory "~/private/gnus/Mail/drafts")
(setq gnus-directory "~/private/gnus/News/")
(setq gnus-cache-directory "~/private/gnus/News/cache")
