Hello.
Is it possible to set up gnus to split inboxes of different imap
servers using different rules? Can I split one server and keep another
untouched?

Yes:
(setq nnimap-split-rule '(("server1" ("INBOX" nnimap-split-fancy-1))
("server2" ("INBOX" nnimap-split-fancy-2))))
Then you set up each rule as needed.
