For example, you can have public mailboxes that you can only read but cannot write into, or a shared mailbox where you can also do only some things your co-worker give you the rights to do via some ACL. So possibly some mailboxes won't have PERMANENTFLAGS. Dovecot has some capabilities to make such setup with different namespaces and all.
