INBOX in IMAP is special, since it is case-insensitive, other mailboxes are case-sensitive. Gnus is case-sensitive. It might have been that nnimap doesn't map some value it receive from the server (for "INBOX") to the Gnus "Inbox" group correctly. Still, you shouldn't have the slow checks. What does 'G e' on one of your groups say? It should be "nnimap:foo" where "foo" is your nnimap server name. If it is (nnimap "foo"), change it to "nnimap:foo".
