Are you sure you've got the right variable name?
`gnus-thread-ignore-subject' just means "don't build threads using the
subject header, only respect in-reply-to/references". Changing the
variable will not change message headers; in fact I'm not aware of any
Gnus variables or commands that will delete message headers.
