If, after removing the agent data and the cache and a restart, C-u RET doesn't see the article, post a new *imap-log* dump containing the output from C-u RET on the group. The last one you sent seem to be partial, so it was probably using cached data from somewhere. Hm. Do you frob nnimap-nov-is-evil in any way? What is the value of gnus-agent?
