`gnus-batch-score' should do the trick.

I'm assuming that this is kosher to run from a demon while gnus is running
as well? Since gnus-batch-score does (gnus-slave), do I need to do
something like
(gnus-master-read-slave-newsrc)
(gnus-group-get-new-news)
(gnus-group-save-newsrc)
After running it from the demon? I've currently got a demon that runs just
gnus-batch-score now and then and all seems ok so far...

It should be, but I've never tested it. So I'd recommend saving your
.newsrc.eld in a safe place before attempting it.

That shouldn't be necessary.

Well, if it works, then it works. :-)
