MH doesn't maintain References by default. It can be done without too much difficulty. Unfortunately, you'll find that you're likely the only one who does it so it only helps thread messages that you've replied to. This is one of the reasons I eventually gave up on MH as my primary mail reader. Attached is a replcomps that maintains a References header. I forget where I got the appropriate bits from, though Jerry Peek is most likely the source.
