However, getting all the data on all the articles from the server is s-l-o-w, but this is what `M-g' does. `g' uses various other strategies for keeping the IMAP->Gnus data flow in sync -- the latest of which is QRESYNC. If QRESYNC gets, er, out of sync, then Gnus won't know about the marks on the server.
