As reported here on gnus-5.6.9 same problem on 5.6.10

Bringing gnus up unplugged can erase all readedness marks and
re-estabish all groups with no read articles.
This sequence does it here - and is thoroughly repeatable.
Download news, import into agent 'J s'. Read news in a few groups,
leaving many unread in others. Close agent with 'q' from group buffer.
Later bring up gnus 'unplugged' 'M-x gnus-unplugged' All groups show
up with Zero unread articles.
Go on-line 'J j' 'g', when new news is retrieved all groups change to all
unread -- every group now shows no 'read' articles - any record of
read and unread is history. What a drag. But none of this happens
long as I bring Gnus up 'plugged'.
