I have noticed a very similar behavior. I have a setting to keep from going to first unread when entering a group. I like to do it manually after looking things over. So when I press 'n' the first time, if the first unread is in a hidden thread it will be displayed in an article buffer but remains marked unread. Moving on with another 'n' will leave the first one showing unread, unless I go back to it. Pressing after the first 'n' still leaves the article unread.
