I'm seeing a similar problem with nnimap. As an example, any mail encapsulated by spamassassin with report_safe set to 1 (use a message/rfc822 attachment) cannot be parsed by nnimap and is therefore ignored by gnus. If report_safe is set to 2 (use a text/plain attachment) then I can see the mail in gnus. When such mail is fetched the one of the (assert)s in (imap-parse-body) from imap.el gets triggered.
