If you run --m2f while Gnus is running, then message files will be renamed, which means that the filename nnmaildir expects to find will not be there; the article will appear to have expired, though nnmaildir may figure it out eventually. --f2m should be run before starting Gnus to ensure that Gnus sees the updated flags.
