I have a similiar effect sometimes. After downloading new headers/articles Gnus e.g. shows seven new articles in an nntp-Group (the display in the group buffer). When i try to enter the group, Gnus doesn't enter the group, the display of "7" just shows "0" and after that it's possible to use group normally.
