So... my mail server died and I had to go backwards in time to a
previous backup. The result is that main of my mailboxes no longer have
proper thoughts about what is "new" vs, um, "not new". Is there a good
way to properly reset a nnimap box? Or is kill/re-add each one the best (ugh)?

`M-g'-ing the boxes should do the trick, no matter how confused things
have gotten. That will make Gnus retrieve all the info from the server
and use that information instead of what it thinks it knows.
