Use the gnus-registry-ignored-groups variable or the registry-ignore
group parameter.  I have:

(setq gnus-registry-ignored-groups '(("nntp" t) 
                                     ("nnrss" t)))

That way, messages in those groups won't be registered.

What would be a suitable default, any suggestions?
