Gnus then sets the `gnus-forwarded' flag on an article. Then the user hits `g'. There's now one gnus-specific mark in the group, so the test doesn't trigger, and all the other marks are wiped out. :-) I think, as a first approximation, at least, that I'll just add a `dont-sync' entry in the marks list if the group doesn't support PERMANENTMARKS (for user-defined marks), and if that's present, it'll never sync those marks, even if the server later supports the marks.
