gnus-directory can legitimately be set in .gnus.el. However, that
means that variables that are initialized from the variable (like
gnus-article-save-directory) may not be set "correctly", if that is
what the user is trying to do.
However, that may not be what they are trying to do, so I think it
would be wrong to "warn" the user when they do something that might be
right.
