Is is possible to stop gnus flashing up the emails being sent via JS
from the group (send all in the queue)?

Yes, that's really annoying. And I have absolutely no idea what's doing
it.
Does anybody know what would force Emacs to flash a different a
different buffer? It must be something that changes the smtp buffer to
the current window and then forces a redisplay or something? Anybody
have any idea what to look for?

For what it's worth, I don't have this problem with JS in the group
buffer. I've got "(setq send-mail-function 'sendmail-send-it)" in
~/.emacs and "(setq gnus-agent-queue-mail 'always)" in ~/.gnus.
Perhaps it depends on how the mails are being sent?

Yes, I suspect that it's really smtpmail.el that's doing the flashing.

I have the same settings.
