This means, there are two places with new mail: the .spool files and the actually nnml directory. Now, I've been wanting to write a nnmlmh backend for a long time, but haven't had the time. This would combine nnml and nnmh backends so that it would essentially be a nnml that would additionally save a .mhsequence file to update the unseen sequence (which is how mh marks new messages. That way you can do a 'scan +ding unseen' to see everything in the ding group you haven't read yet with gnus. Hence, you can than use a biff type program to use this information. As is now, there is no way outside of emacs to figure out what has been read or unread in a nnml group (easily that is)... -- "Ninjas aren't dangerous.
