The bug is that an older Gnus was placing messages into your nnfolder without quoting `From ' lines inside of other messages. You can fix it manually by editing your archive folder, searching for `^From ', and changing ones that aren't really at the beginning of a true message to '>From '. It's hard to fix this automagically, although you could maybe use a heuristic since it seems that the real ones are followed by my Sender line in my archive at least. Current gnus properly sticks the '>' before any embedded `From ' lines.
