You must have been using No Gnus with mail-source-delete-incoming = t
for some time?  ;-)

Unless you change `mail-source-delete-old-incoming-confirm' to t (the
default is nil) and `mail-source-delete-incoming' (default is 10 or 2
for development/stable), you shouldn't see any questions.

Are you saying that you get the questions with the default values?
Did you update from CVS?
