My suggestion applies to your situation, if you accept two changes: (1) Most messages you keep forever, so they'd just be marked as dormant (!) via gnus-select-article-hook or gnus-mark-article-hook. (2) Some messages you want to delete, so you mark them as read such that they will be expired by the total-expire mechanism. So, all that you really need to do is to use different marks.
