What did you do to ~/.newsrc.eld?  There, Gnus takes note of the
server each message comes from.  This might be "nnml:" or (nnml "")
for secondary nnml groups, and it would be nil for native groups.

Since moving nnml from gnus-secondary-select-methods to
gnus-select-method made all nnml groups native...
