Is procmail writing the files that Gnus is reading?  I.e. if
~/Mail/foo is the file for nnfolder:foo, does procmail write to that
very same file?

Don't do that!

Read up about nnmail-use-procmail and nnmail-procmail-directory and
nnmail-procmail-suffix instead.
