Why am I getting these?
(1) (warning/warning) `gnus-user-format-function-B' already seems to be in use.
Please redefine `bbdb/gnus-summary-user-format-letter' to a different letter.

For the record, I am getting this with BBDB 2.00 and
Gnus v5.4.37; nntp 5.0; nnml 1.0; nnfolder 1.0
as well, although I only got the message once.

I got those because I still had some old stuff from gnus-bbdb in my
.gnus. I'm not sure what was the culprit, but after commenting all of
that out, and changing my summary line definition to include %uB
instead of %n things work fine again, and I don't get these warnings
anymore.

You are right... removing gnus-bbdb from .gnus fixed the pb.

[Well if it is any consolation, when I was hit by the problem, last
November, the warning at that time was even more cryptic
(warning/warning) Redefine bbdb/gnus-summary-user-format-letter, %uB
in Gnus, or set bbdb/gnus-define-format-functions to nil.]
Unfortunately I can't remember what the right solution, though it was
pretty simple and didn't involve setting any variables, I think! Try
doing as the warning says and check the values of the above variables.

removing gnus-bbdb.el from my emacs load-path fixed the pb.
