Maybe the missing messages are duplicates? If you get two messages
with the same message id, the second one will be dropped on the floor
silently.
You could define a function which remembers the message id in a file,
then returns `delete'. Then you could use this function to see
whether duplicate message ids are the problem.
Hm. Maybe it also works to set nnmail-treat-duplicates to `warn'.
