Then Gnus thinks that articles 1 through 40,000, say, are read, but according to the new numbering there are just articles 1 through 500 on the server. Please check with telnetting to the server and issuing GROUP commands -- the server will respond with lowest and highest article number. You could also try to fetch some articles to see how old are they. If this is indeed the problem, try M-x gnus-group-clear-data RET (for one group) or M-x gnus-group-clear-data-on-native-groups RET.
