Yes, this is a known behavior of the nnimap backend and was discussed
just a few weeks ago. The problem is that - for simplicity and speed -
nnimap only looks at the message numbers of the latest read and unread
messages and reports the difference of those as the number of new
messages. If you delete messages those message numbers will _not_ get
reused so that a gap exists when new messages arrive. This gap also
accounts for the displayed number of new messages.

You can process-mark all messages in a folder and move them back to
the same folder. This way the messages get new numbers which are "in
order" and the displayed number of new messages will be correct next
time. But be aware that the problem will reoccur at some time when you
delete messages in this folder.
