It turns out that I have this in my gnus.el ...

;; no need to update .newsrc since my only NEWSreader is gnus
(setq gnus-save-newsrc-file nil)

... which I must have found on the web somewhere. I removed and marks
are saved. So... case of google fever + operator error.
