I have this too on occasion. What I've discovered about it is that there seems to be some problem between processes inside of emacs. If I use festival from my customized emacs menu to have the computer read some text to me, and then try to use gnus, it'll hang. If I use gnus and then later festival, it doesn't hang. Festival starts a process that somehow interfers with gnus. I've used several other emacs subsystems without this problem so it must be something in gnus. I don't know if you're starting anything else, but I'd suspect the issue is inside of gnus.
