You could install a newish Oort on the old system.  It will write
".marks" files in each group.  Then the same newish Oort on the new
system will use the marks from those files, instead of from the
.newsrc.eld.

That should work.

If this isn't a typo in the email, then that should be
nnml-active-file.  If I'm right, then this nnml backend is using the
same active file as your default and therefore thinks its getting new
mail as a result of the active file updates.

Before moving to nnimap, I consolidated three different nnml trees in
the manner you are trying.  I had no trouble doing so.

nnml (in recent Oort versions) uses marks. I guess this should help
you:

|    When the marks file is used (which it is by default), `nnml' servers
| have the property that you may backup them using `tar' or similar, and
| later be able to restore them into Gnus (by adding the proper `nnml'
| server) and have all your marks be preserved.  Marks for a group is
| usually stored in the `.marks' file (but see `nnml-marks-file-name')
| within each `nnml' group's directory.  Individual `nnml' groups are
| also possible to backup, use `G m' to restore the group (after
| restoring the backup into the nnml directory).
