I wouldn't recommend this neither.  OTOH I don't see any reason why it
should not work to put everything in `~/.emacs'.  If ~/.gnus doesn't
exist, it is ignored:

ELISP> (let ((gnus-init-file "~/FOO-BAR"))
	 (gnus-read-init-file))
nil
