J'ai rencontré le même problème, y compris pour la ponctuation dans les notes et j'ai résolu le problème de la manière suivante.
I've encountered the same issue, even in footnotes, and I've solved it with this (note that there are other languages than French in my documents) :

\setuplanguage[fr][patterns={fr,agr}]
\mainlanguage[fr]
\setcharacterspacing[frenchpunctuation]
