Then I am not sure what file it is missing then since all of those files
exist.

This went wrong: cannot open : No such file or directory
system          > Handbook.top loaded

fonts           > latin modern fonts are not preloaded
languages       > language en is active
fonts           > preloading latin modern fonts (second stage)
fonts           > preloading latin modern fonts (third stage)

Clearly the message is ambiguous since I am not sure which file it is
referring to.
