Last try, could you make a backup of your ~/.emacs file and use attached one to test your system (Emacs+AUCTeX). Just 1. make a copy of your original ~/.emacs; 2. change it's context to the provided one; 3. start new Emacs session; 4. open a test file and 5. do C-c C-c on it.
