I've been trying to find a way to set the default
paper size in ConTeXt, but no luck. Using some posts
from the mailing list archive as a guide, I tried
creating a file called cont-sys.tex containing the
line "\setuppapersize[letter][letter]" in
/usr/local/share/texmf/tex/context/base, and remaking
the ConTeXt formats with texexec --make. That didn't
work, however.
What am I missing here?

I think it should be in /usr/local/texmf/tex/context or something like
that. Make sure to run mktexlsr so it can be found.
It's loaded at run-time, not when the formats are being generated.

cont-sys.tex is loaded at runtime, you can start from a copy of cont-sys.rme
when you make this file you must rehash web2c by "mktexlsr" because
otherwise the file cannot be found
such user files can go into (eg): texmf-local/tex/context/user
