At least ctxtools --updatecontext should work.
The /etc/texmf:/var/lib/texmf:/usr/share/texmf:/usr/share/texmf-texlive are there.

Or am I (again) missing something ?

Why should this work, XeTeX is a binary and ConTeXt a TeX macro package
independant of the engine (one fits it all).
