Context always loads cont-sys.tex. Put all your personal settings there
and keep this file on a save place.

Yes. And never change anything in the source! You can add patches to
cont-new.tex however, but in this case I would say use the cont-sys
file.
(or: font-usr.tex and say \usebodyfont[usr])
