which is the difference between your command above and the next one?

  \setuppapersize[letter]

The default value for the numbercommand option in \setupnotation is \high.

If you redefine it, it should read:

   numbercommand={\PagellaRegularSmall\high},

Otherwise you are removing the raising command.
