I did not set the OSFONTDIR. Once setting that to ~/.fonts and exporting the variable the fonts were found. I should have found this before.

the command 'mtxrun --script fonts --reload' does not find fonts in /home/me/.fonts directory on ubuntu, or any system fonts for that matter. Consequently the fonts installed there are not used. The output is like below.
