It looks like it's a in-margin material problem, not a footnote one. See
the next example:

%% start minimal example

\setuppapersize[A5][A4,landscape]
\setuparranging[2UP]

\setupnotedefinition[footnote][location=serried]

\showframe


\starttext

test\footnote{\input knuth}
\inmargin{this is in the margin}

\stoptext
%% stop.

All the in-margin material has been eaten during the imposition.
