Thomas—

I am  a novice at Unix and the intricacies of Gerben’s distribution. So 
I am probably missing something.  But, thus far, the only cont-sys.rme 
file that I have found is at the end of the path

(a) /Library/TeTeX/share/texmf/tex/context/user/cont-sys.rme
(b) inside the teTeX alias 
folder	/share/texmf.tetex/tex/context/user/cont-sys.rme
	
and it does not contain the lines you say should be commented out.

The file header is:

%D          title=\CONTEXT\ Miscellaneous Macros,
%D       subtitle=System Specific Setups,
