I've faced the same issue with TeXLive 2012 on Fedora 18. It was fixed by
setting the PATH; for example

export TEXMF=/usr/share/texlive/texmf-dist; export
TEXMFCNF=/usr/share/texlive/texmf/web2c; export TEXMFCACHE=/var/lib/texmf;
mtxrun --script context "$@"
