It seems that if you use \setuplinenumbering the issue is fixed: please have a look here:

\setuppapersize [A6]
\setuplinenumbering[location=text,distance=0.5cm]
\starttext

\startlinenumbering 

\dorecurse{2}{\input tufte}

\stoplinenumbering

dummy

\stoptext
