Works fine with 2011.08.04, so something broke in the latest version.

In MkIV, with the filter module it is now possible to use preamble and 
postample buffers for each filters. With this, the basic functionality of 
the gnuplot module works fine (but I only tested the pdf and png backends, 
not the context backend).

I am also thinking of providing an interface for parsing the buffer 
content at lua end. That will allow us to implement all the features of 
the gnuplot and lilypond module using the filter module. But I need some 
testers, as I don't use either of the programs.
